Is river water in the house treated as contaminated?

Yes. Water that came from the Loxahatchee, or from a flooded street on the way to it, carries whatever the ground and storm system carried. It is handled as category three: carpet and pad go, wet drywall below the water line is cut out, hard surfaces are cleaned and disinfected, and structural drying starts after removal rather than instead of it.

The house sat wet for three weeks while we were away. Is drying still the answer?

Partly. After that long the question shifts from drying to what has to come out. Materials that were saturated for weeks in a warm house have usually supported growth, and drying them in place traps the problem behind a repainted wall. The realistic plan is removal of affected porous material, cleaning, then drying the structure that remains and confirming it with readings.
